There’s something so special about seeing our beautiful San Diego from the water! When family and friends come to visit, we always suggest a harbor cruise and despite having been on many of them, I am still excited to go on another one. Recently I was invited on a cruise around San Diego Bay, the Flagship Cruise San Diego , our favorite San Diego harbor cruise.

It’s an ideal way to get the lay of the land, but also to take in the magnificent views that make San Diego such a fascinating city. And as locals, we love it too – for the history, tales, and sights we discover. And of course, the experience of being out on our picturesque San Diego Bay.

It’s a must-do for anyone who loves being outdoors and on the water. With San Diego’s practically- perfect weather year-round, any season is ideal for a harbor adventure.

FAQs about the San Diego Flagship Cruise

Since 1915, Flagship Cruises has been offering a multitude of harbor excursions and adventures for locals and visitors. They are San Diego’s longest-running harbor tour company.

One of our favorites is the combination Two-Hour, Full-Bay harbor tour on the Spirit of San Diego, Flagship’s second-largest yacht. This cruise offers guests the best of both San Diego’s north and south scenic spots, all expertly narrated by a knowledgeable guide in a relaxed, comfortable setting. We have been on both day trips and sunset sails, and though they’re both phenomenal, our last sunset trip was spectacular. It didn’t hurt that Mother Nature was very cooperative – full explanation to follow!

You can book tickets in various ways. You can buy tickets in person at the booth right by the San Diego Harbor. However, I recommend booking them in advance. Especially right now with limited capacity to ensure social distancing and in the summers during the high season, tickets can go days in advance. I often find great deals on Groupon and Viator. There are six daily tours, and though walk-ons may be accommodated, advance tickets are highly recommended. Guests may also choose a one-hour northern or southern route if time is limited.

The cruise departs from the San Diego harbor and guests should arrive 15 minutes before boarding. 

Metered parking is available along the waterfront with a three-hour maximum. The closest flat-fee parking lot is located next to the USS Midway where $10 will provide up to 12-hours of parking. This is our best recommendation, especially for those planning to have lunch or dinner before or after their cruise. And why not? You’re on the waterfront after all. 

While onboard, guests have the option of three decks of spacious indoor and outdoor seating. The open-air upper deck is best for 360-degree viewing and photo ops. There’s also an onboard snack bar in addition to a full-service bar.

We recommended packing a hat, sunscreen, sunglasses, and a windbreaker or light jacket as the bay can get a bit breezy at times. And don’t forget your camera. Views are incredible!

North Harbor Sights

Heading along the northern route, our cruise offered stunning vistas of the San Diego skyline as we sailed past the historic Star of India, the world’s oldest active sailing ship and other iconic vessels of the San Diego Maritime Museum . Among their historic nautical treasures are the HMS Surprise (featured in Pirates of the Caribbean and Master & Commander ), and the intriguing B-39 Soviet submarine.

Our next vista point was Harbor Island, a man-made peninsula created in 1961 from harbor dredgings. It was awesome passing some of our favorite waterfront restaurants along the way like Island Prime/C Level and Coasterra . Sea lions were the stars of the show near the Point Loma Submarine base, attracting the attention of both big and little kids alike.

Shelter Island is amazingly picturesque from the water with its marinas and throwback touches of aloha in its restaurants and hotels.  It’s fascinating to see the U.S. Navy carriers along the coast of North Island Naval Air Station, along with other naval vessels transiting the waters of the bay.

We returned momentarily to our debarkation peer to drop off northern route passengers and pick up one-hour group for the southern portion of our excursion.

South Harbor Sights

Flagship’s southern route introduces passengers to the U.S. Navy fleet. Queen of the route is the majestic retired U.S.S. Midway aircraft carrier. San Diego is and always has been a beloved Navy town, and it’s evident why as we cruised past a host of warships of all shapes and sizes piered along the naval base. On a clear day, Mexico can be seen in the distance, a mere 14 miles away.

The southern route also features views of Coronado Island with its waterfront restaurants and hotels . Coronado is technically not an island as it’s connected to the mainland by a narrow strip of beach. But as our guide exclaimed “Don’t tell the locals. They believe this magical place really is an island!” 

Amphibious Base Coronado is the renowned home of the Navy SEALS, who train along beaches of the island. The crowning moment of the cruise (and one we’re always excited about) is passing under the massive Coronado Bay Bridge.

This architectural masterpiece, one of San Diego’s most iconic sites connects downtown San Diego with Coronado Island. Extending 2.1 miles over the San Diego Bay, it’s 200-foot-high vertical clearance allows any ship to pass easily underneath its span. Views of this magnificent sweeping curved bridge are spectacular from the water.

As we slowly cruised back to port, we couldn’t have been more pleased with this perfect ending to the cruise. For as the sun set over the horizon, the San Diego sky was lit ablaze with a painter’s palette of amazing vibrant colors.

Flagship San Diego New Year’s Eve Cruise and other seasonal Holiday cruises – One of Flagship’s most popular cruises of the year just happens to take place on New Year’s Eve. The three-hour tour covering a full north and south bay route includes a gourmet onboard prepared dinner, champagne as you board, and a midnight champagne toast, premium bar selections, a DJ, and dancing. San Diego’s sparkling bay and ocean waters are beautiful to look at, but there’s nothing like getting out there for an up-close view by booking a summer boating adventure. And from tiki-boat tours to hot-tub cruises, San Diego’s got you covered. Here are a few ideas to float by your family or party crew for your next San Diego nautical happening. 

Tiki Time Bay Tours 

Going total tiki is easy (and a whole lot of fun) with Tiki Time Bay Tours , whose signature thatched-roof party boat plies San Diego Bay with a wide range of cruise options. The boat offers an open bar during every cruise (a bathroom, too), and tours are hosted by professional improvisers for that extra splash of entertainment. (“Our tours are designed with sarcasm, wit and fun — so buckle up!,” as Tiki Time puts it.) While individual tickets are available for a variety of bay tiki tours (both family-friendly and adult), your group can book the whole boat, too. 

Paddle Pub Mission Bay 

Not only can you party aboard a mini-paddle wheeler during a Paddle Pub cruise, you can even propel the boat yourself via pedal-power! But rest assured, pedaling is fully optional (the vessel does have a motor). The only requirement is to be ready to have a great time out on the sparkling waters of Mission Bay, whether via a private rental or a ticketed cruise. The fun starts at the Hyatt Regency Mission Bay Spa & Marina , where cruises begin. One key thing to know: While the Paddle Pub looks like a floating bar, all alcoholic beverages are BYOB. 

Go Pontoon Boating

For a family outing or a casual party on the water, it’s hard to beat a stable, roomy and fun pontoon boat. If you’re looking to rent one, a great place to start is Seaforth Boat Rentals , which offers four locations (Coronado, Downtown, Harbor Island, and Mission Bay) and has pontoon boats for hire in a variety of sizes. There’s even an 11-passenger, double-decker number complete with a water slide, although that one requires a Coast Guard-licensed captain; most others can be rented and driven by anyone 18 or older. 

Renting a Jet Ski 

If you feel a need for a little more speed in your on-water adventures, San Diego has numerous jet-ski rental outlets. On Mission Bay, try the venerable Mission Bay Sportcenter ; on San Diego Bay, Luxury Jet Ski Rentals (based in Coronado and South Bay) and San Diego Jet Ski Rentals (at the Coronado Ferry Landing ) are among the options. Remember: If you do rent a ski, watch your speed, monitor other boat traffic and keep safety very much in mind. 

Go Hot Tub Boating

What could be better than floating in a hot tub on a balmy San Diego day? How about floating in a hot tub that’s on a boat floating in the bay? Yep, that is an actual thing, and San Diego’s Hot Tub Cruisin can make it happen for you. The company rents two sizes of hot-tub-equipped boats that accommodate 8-12 people and that you can drive yourself on Mission Bay. And for the summer, Hot Tub Cruisin also offers a special captained cruise for up to six people that takes you out to watch the nightly SeaWorld San Diego fireworks show. There’s also a sound system onboard for that extra party vibe. 

Taking a Speedboat Tour 

If you don’t want to do the driving but DO want to zoom fast through San Diego’s waters, consider booking a speedboat or jet boat tour. Freda Moon, a frequent New York Times Travel contributor living in California, is a San Diego devotee and visits as often as she can.

Dripping with flowers, adorned in murals and fronted by gorgeous beaches, San Diego is almost too pretty to be taken seriously. It excels at being underrated and overlooked. But that’s changing fast, as new hotels, restaurants and arts institutions, including the $85 million Rady Shell , the San Diego Symphony’s summer stage, add depth to a city already flush with eclectic, arty neighborhoods. Despite the changes, tradition holds strong in the “birthplace of California” (San Diego was the first permanent European settlement on the West Coast). The beloved Balboa Theater , a former vaudeville venue, turns 100 this year , and Balboa Park’s Spreckels Organ — over a century old and the world’s largest outdoor pipe organ — continues to draw crowds for free public concerts (every Sunday at 2 p.m.).

Ironside Fish & Oyster Bar

Start at one of the city’s best happy hours (3 p.m. to 5 p.m., weekdays) at Ironside Fish & Oyster Bar . This Little Italy mainstay, with a giant papier-mâché octopus above the dining room, hasn’t raised prices for its beautiful, fresh oysters ($1 each) since it opened in 2014. There are other snacks, including a fried shrimp taco with spicy aioli ($6), and a seasonal selection of $8 cocktails. Don’t leave Little Italy without a scoop (starting at $5.85 for a two-flavor cup) at Bobboi Natural Gelato , whose Sardinian chef, Monica Maccioni, studied at Bologna’s Università del Gelato. Exotic flavors are ever-changing, but one of the more traditional options, the pistacchio della California — made with organic nuts from Santa Barbara — is both rich and refreshingly herbaceous.

Walk the waterfront en route to the Rady Shell, a gleaming white, hornlike concert venue that opened in 2021. Along the two-mile stroll, admire the Maritime Museum ’s Star of India — the world’s oldest active sailing ship, built in 1863, and the massive USS Midway Museum , housed in the longest-serving U.S. aircraft carrier of the 20th century. Alternatively, hop on a pedicab for a wind-in-your-hair ride ($10 to $50, by distance). The Rady Shell, an $85 million acoustic dream in a peninsular park on San Diego Bay, hosts the San Diego Symphony as well as mainstream pop acts. Opt for either a table up front or, for a more affordable option, a bring-your-own-blanket or lawn chair spot on the lawn (tickets start at $30).

Make reservations for a late, postshow dinner at Callie , a splurge-worthy restaurant in the East Village, a 20-minute walk away, that celebrates Southern California ingredients with a Mediterranean-meets-Middle Eastern menu. Opened in 2021, Callie is a homecoming for the chef Travis Swikard, who spent a decade in the kitchens of Daniel Boulud’s famed New York City restaurants. Try the kanpachi (greater amberjack) served on a vibrant green splash of zhoug -like hot sauce and dusted with black lime and avocado ($29) or the local uni (sea urchin) on toast with Spanish Iberico ham ($29). After dinner, head around the corner to Bar Kamon . Hidden behind an unmarked door inside a Japanese bakery, this cocktail bar evokes 1920s Japan with dim lighting, rice-papered walls and whiskey-centric drinks.

Cocina 35 Brunch

Get to Cocina 35 Brunch early to beat the crush of boisterous multigenerational families celebrating milestone birthdays at the first full-service restaurant from this long-running local Mexican cafeteria chain. Cocina 35 has a following for its five varieties of chilaquiles (starting at $21), crispy fried tortillas in a red or green chile sauce with assorted toppings. Or skip brunch and head to Ocean Beach, for a California burrito , one of San Diego’s quintessential dishes (carne asada, French fries, guacamole and more, $15), to go from Mike’s Taco Club , a counter-service spot with bottle caps tiling the walls. Eat at the beach while watching the surfers and seagulls before walking south of the neighborhood’s famous pier to explore tide pools full of sea anemones, crabs and more (best at low tide).

Take the Flagship Ferry to Coronado, a beachy island city in San Diego Bay, for a quick cruise along the waterfront ($8). Rent some wheels at Holland’s Bikes & Beyond to ride the island’s six miles of bike paths through charming neighborhoods of bungalows and Craftsman homes to the powdery white sand of Coronado Beach . From there, travel along the boardwalk for a glimpse of the 1888 Victorian Hotel del Coronado , or “the Del,” which is undergoing a multiyear, $160 million renovation set to be completed next spring. A nonguest can buy a day pass to visit the hotel’s beachside, Olympic-size Cabana Pool, which is heated year-round (starting at $75 per adult, $35 per child).

Chicano Park

In Barrio Logan, a historic Mexican American neighborhood, Chicano culture is celebrated at every turn, in bilingual bookstores, galleries, street-art supply stores, record shops and new-school taquerias. First, stand in line at Las Cuatro Milpas , an institution since 1933, which serves homestyle food from another era. While the counter-service restaurant is known for its rolled tacos, it’s the chorizo con huevos ($5) , a soupy mix of spiced sausage, egg and beans beneath a sheen of chile oil, and the burrito-size tortillas, rich in lard and a delicate crust of flour, that you’re unlikely to have elsewhere. Then, cross Cesar Chavez Parkway to Chicano Park . Established in 1970, after a 12-day occupation of the site at the height of California’s Chicano civil rights movement, this national historic landmark features more than 100 outdoor murals — the country’s largest collection — depicting cultural figures central to the neighborhood’s story.

Walk uphill on Cesar Chavez to Logan Heights’ Bread & Salt (closes at 4 p.m.), a former bread factory converted into a 45,000-square-foot community art center, with galleries, studios, a cafe and sculpture garden. Unlike a meticulously curated museum, this lived-in, experimental space is somewhere to wander and be surprised. Afterward, go next door to Mujeres Brew House , a rare woman-owned brewery in a city lousy with great beer. Serving micheladas (a beer cocktail, typically with some combination of Clamato or tomato juice, Worcestershire, hot sauce and lime) and a lineup of refreshing cervezas that taste made for the brewery’s brightly hued, picnic-table-and-plant-filled patio, which often features a taco cart and live music.

Bad Madge & Co.

For Southern California-style souvenirs, head to South Park’s extraordinarily exuberant Bad Madge & Co. , a vintage shop that leans heavily into a 1960s- and ’70s-era riot of color in its clothing offerings and a midcentury housewares aesthetic that includes an impressive collection of ceramic tiki glasses. Opened in 2015, North Park’s Verbatim Books is a warehouse-size used-book store that’s grown into a local institution. It’s a mural-adorned cathedral to literature, with soaring ceilings and quirky corners that feel like altars (one to Stephen King, another to vintage Hardy Boys and Nancy Drew). On the next block, Pigment is a color-themed gift and décor shop with a D.I.Y. succulent arrangement station that evokes year-round sunshine.

Mabel’s Gone Fishing has the unfussiness of a neighborhood restaurant, but with a citywide following that demands reservations. With its long, perpetually packed bar, where gin and tonics ($16) and tapas (from $9) are king, this sultry Spanish-style restaurant is date night incarnate. Sit at the chef’s counter if you want to sweat while watching onions char and fish sizzle in glistening oil in the restaurant’s frenetic open kitchen. The menu changes based on the availability of local seafood and seasonal produce, but the Basque cheesecake ($16) is a reliable end-of-meal hit.

Across the 30th Street, Part Time Lover is a surprise. Behind a facade that only nods at what’s inside, this beautiful, low-lit listening room and bar has a rich wood interior with Art Deco and Craftsman detailing. The in-house record store, at the back of the bar, supplies the eclectic mix of music for the hi-fi system. Then, end the evening with a game at the retro fabulous Lafayette Hotel , where the Gutter offers a two-lane bowling alley ($50 per person for one hour), along with shuffleboard, pool table and cocktails.

Secret Sister

Pick up a breakfast sandwich — a cheddar-and-garlic-chive gougère (a savory French pastry) with a fried egg and arugula ($11) — and coffee to go from South Park’s Secret Sister , so you can hit the trails early. Add a sourdough doughnut, with seasonally changing flavors (local passion fruit is a favorite, $5), for a midhike pick-me-up. Then, drive to Oakoasis County Preserve , about a half-hour from downtown’s skyscrapers. The preserve’s partly shaded 2.5-mile loop has just enough elevation change to offer a modest workout, along with an ever-changing landscape of wildflowers, oak trees and a meandering creek. About halfway, there’s a detour to a large boulder where you can sit above the chaparral and look out over San Vicente Reservoir .

For lunch, drive to the coast for a revitalizing, booze-free brunch at Atelier Manna in Leucadia. The modest-size outdoor dining room serves an eclectic mix of dishes with big, fresh flavors, including a gorgeous halibut ceviche topped with a tangle of herbs and chile ($23), and a thick slice of miche bread topped with boquerones (fresh anchovies) and a ramp dressing ($18). In place of mimosas and Bloody Marys, the restaurant serves sophisticated mocktails it calls “vitality tonics” (from $8). Then, walk up the hill to Leucadia State Beach , where you can climb down the cliff-clinging staircase to stroll a shoreline of colorful pebbles while pelicans soar overhead.

Balboa Park

One of the world’s great urban greenspaces, 1,200-acre Balboa Park is bigger than Central Park in New York and Millennium Park in Chicago combined. Best known for the exceptional San Diego Zoo , the park has 18 museums and dozens of other attractions. The Mingei International Museum (entry $15, under 18 free) reopened in 2021 after a three-year, $55 million renovation. The museum celebrates global folk art and crafts, with exhibits highlighting practices like tea services, beadwork and quilting. The museum also has a piece by Niki de Saint Phalle , the French artist who spent her final years in Southern California and created the kaleidoscopic, open-air mosaic installation “ Queen Califia’s Magical Circle ” in Escondido, a city a half-hour north of San Diego (it’s worth a private tour on your drive out of town; schedule in advance ).

Travel: From the beaches to the zoo, a visit to San Diego is smooth sailing

SAN DIEGO, Calif. - From the Old Point Loma Lighthouse, the million-dollar view of San Diego Bay is love at first sight. Glassy skyscrapers shimmer in the glow of the sunset. Sleek ships glide through the dark blue Pacific Ocean. Moist breezes tousle the wildflowers on the promontory.

The city’s long maritime heritage begins with the arrival of Spanish explorer Juan Rodriguez Cabrillo in 1542. His flagship, the San Salvador, anchored here on Point Loma’s east shore. We stand on the grassy headland, on what is now known as Cabrillo National Monument, and admire the panoramic views of San Diego Bay.

In his diary, Cabrillo described the bay as “a closed and very good port.”

These days, San Diego Harbor ranks as one of the country’s best natural harbors. Naval Base San Diego is the U.S. Navy’s largest base on the West Coast and the principal homeport of the Pacific Fleet Surface Navy. Much of the local economy depends on the deepwater port whether for naval operations, commercial fishing, shipping or tourism. The San Diego Convention Center lies adjacent to the bay, surrounded by hotels, restaurants and attractions.

The people of San Diego County, which has an estimated population of 3.3 million, come to the waterfront for concerts and festivals, or simply to walk the promenades along the 12-mile-long bay. Sightseeing cruises, including whale-watching tours, depart from here. Dozens of marinas and yacht clubs connect with shopping, dining and entertainment districts, such as Seaport Village. At the village, people sample the beers at Mike Hess Brewing and watch the sun set from tables at restaurants like Malibu Farm.

In San Diego Bay, the 1,000-foot-long USS Midway Museum aircraft carrier dwarfs the many weekend pleasure boats.

On board, military veterans provide stories and explain the technicalities of landing a Phantom II on the carrier's deck. People stroll through several levels of exhibitions that illustrate the duties and lifestyle of the 4,000-plus crew members during deployments. The USS Midway’s days of active duty were from 1945 to 1992. The landing deck has a collection of military aircraft like the F-14 Tomcat, the UH-1 Huey Gunship helicopter and the E-2 Hawkeye with its distinctive radar dish on top.

Beloved gathering place

Balboa Park is the cultural heart and soul of San Diego. The 1,200-acre park, replete with greenways and a golf course, is a playground and peaceful oasis for city dwellers. The Japanese Friendship Garden cascades down a ravine. More than 200 cherry trees, large azaleas and camellias create a spectacularly colorful display in the blooming season.

From El Prado, the park’s tree-shaded boulevard, visitors wander to the 18 museums. Several outstanding collections reside in the buildings constructed for the 1915 Panama-California Exposition held to celebrate the opening of the Panama Canal. San Diego became the first U.S. port-of-call for ships navigating through the new canal, which subsequently launched the city’s prosperity. The dominant Spanish Colonial Revival architecture with its rich ornamentation evokes the elegance of the old Spanish days of California history.

San Diego Zoo, Balboa Park’s most famous attraction, welcomes more than four million visitors annually. Its beginning also links back to the 1915 Panama-California Exposition. A small menagerie of exotic animals, including a lion, remained after the event ended. Community leaders set aside land for the animals’ permanent home. About 14,000 animals, representing 700 species and subspecies, live here, and the zoo is ranked in the top tier of U.S. zoos.

When we visited the Scripps Aviary, one of the oldest structures in the zoo, we listened to commentary offered by an enthusiastic volunteer, a retired teacher. She points to a crake, a brown marsh bird. “I call it the middle school bird. Its clothes don’t match up, and its feet are too big for its body.”

Neighborhoods retain their ties to San Diego’s historic eras, and many of these places evolved into dining and entertainment districts. Old Town, the site of the first European settlement in California, dates to the 1760s. The adobe-brick Estudillo House, built in 1827, depicts family life during frontier days when trade by sea was California’s primary connection to the rest of the world. Fiesta de Reyes, an enclave with garden courtyard dining and shops, adjoins the state historic site.

Little Italy offers a variety of classic, Old World dining experiences, as well as innovative Italian cuisine with a modern twist. Originally, the neighborhood housed immigrants from Genoa and Sicily who helped build the fishing industry. Seafood continues to highlight menus here. Roman Wolves restaurant serves Salmone Frascati, a filet of salmon, pistachio crust and fresh herbs over a bed of peas and asparagus risotto.

Downtown’s earliest development has roots in what is now the Gaslamp Quarter, a name taken from the signature street lights of the Victorian era. The pedestrian-friendly entertainment area, centered by Fifth Avenue, attracts visitors from the nearby San Diego Convention Center and Petco Park, home of the San Diego Padres.

Driving up the coast

Blessed with a comfortable year-round climate, people here spend their leisure time outdoors. Mission Bay, Mission Beach and Pacific Beach embrace the casual lifestyle of SoCal culture. The communities provide stretches of soft sand, paths for biking and quiet spaces for cocktails. Small grocery stores, cozy bungalows and taco havens mix and mingle with upscale accommodations. The Catamaran Resort Hotel edges the shore of Mission Bay. Guests launch boats from the pier for sailing adventures in the bay. They ride bikes along the shoreline and sit around fire pits for conversations and relaxation.

During our recent visit, we kayaked on Mission Bay with environmentalist Michael King. He kept an eye on the legion of cormorants sunning themselves on a marina wall. “San Diegans,” he explained, “don’t sit still. They are very active people. They are always doing something.”

Improving the wildlife habitats of Mission Bay is the goal of King and others with Ocean Connectors, a Southern California environmental advocacy group. Dredging and development have harmed the area.

The highlight of our paddling adventure was the rare sighting of a Pacific green sea turtle. The sea turtle popped its large head out of the water near our kayaks as if to ask for directions. The creature, which can weigh more than 350 pounds, is one of many reasons to promote the health of the marine habitat. Pelicans, cormorants, osprey, hawks and harriers also call this bay their own.

Going northward, La Jolla possesses sun-kissed sophistication, as evidence by its upscale shops, luxury spas and high-end restaurants. Kayakers venture into sea caves. Swimmers, snorkelers and scuba divers explore the underwater world while other wildlife enthusiasts stand atop the cliffs to watch seabirds and migrating whales. Seals and sea lions enjoy much attention in La Jolla Cove. They lounge in the sand and rock outcroppings, unbothered by the clicking of cameras from people gathered around them.

The emerald greenways and balmy breezes of Torrey Pines Golf Course beckon golfers from all over the world. Tiger Woods won PGA events here a record eight times. The luxurious Lodge at Torrey Pines, which overlooks the course, has 170 rooms and two restaurants.

The Torrey Pines State Natural Reserve sits atop a palisade and is laced with hiking trails to bring into closer view the rarest native pine in the United States. The Guy Fleming Trail passes through several pine groves, and also allows incredible, panoramic views of the Pacific Ocean.
